5年前の未解決事件で殺された人気イタリアンレストランのオーナー・入沢博人（武田航平）と、つい先日殺されたネット長者・西松文也（渡辺邦斗）なんですが、共に「梵字」の刺青を入れていたんです。そして、この被害者2人は、かつて同じ詐欺事件で逮捕されていたんです。これが全ての始まりまんです。
しかも、彼らを不起訴処分へ導いた弁護士・若林守（矢柴俊博）は、行方をくらましたエリート刑事・富野康彦（市原隼人）の捜索を「特命捜査対策室」第6係の刑事・矢代朋（波瑠）に極秘依頼した警視庁幹部・小野塚吾郎（筧利夫）と、裏でつながっていたんです・・・。

少しずつですが、警察組織が絡んだ闇がわかってきます。そんな中、富野が警視庁から持ち出した拳銃で、「特命捜査対策室」の室長・古賀清成（沢村一樹）を撃ち、またも姿を消してしまうんです！
あの「ミスターパーフェクト」と呼ばれる正義漢の富野がなぜなんですかね？富野の行動に納得がいかない朋です。行く訳ないですよね？富野は朋の先輩で射撃を教えて貰った教官なんですから・・
そんな中、富野が“ある重要書類”を朋に手渡してもらうため、古賀と落ち合ったことが判明する。その重要書類とは、小野塚が10年前、製薬会社の経理担当・釘本洋介（桜井聖）を無罪と知りながら、殺人罪で送検した事件に関する、門外不出の証言記録だったんです。

しかし、富野はその記録を託す前に、古賀を銃撃したんです。一体なぜ彼は、大切な橋渡し役となる古賀を撃ったのでしょう・・・。何か理由があるはずなんですが、謎が謎を呼ぶ中、朋は富野の部屋に残っていた“謎の波線”を手がかりに、捜査を大きく一歩進める“ある仮説”を立てるんです。
そして、富野があえて古賀の急所をはずして撃ったのではないかと思い始めます。それは、重要書類を古賀に託してしまうと、次は古賀が狙われると思ったからなんです。だがその矢先、小野塚の黒い采配によって、朋は富野の捜索担当から外されてしまいます。

窮地に立たされながらも、“文書捜査官”としての使命を全うすべく立ち上がる第6係の面々です。10年前の事件を整理すると、ヒイラギ製薬で横流しにより釘本が同じ経理の野田ともめ、野田を殺してしまったという事件でした。
また、粉飾決算に二人がからんでいるようだったんですが、ヒイラギ製薬の顧問弁護士は若林（矢柴俊博）だったんです。富野から資料を奪うために、富野の家に侵入したのは、実は若林の秘書なんです。10年前の事件に若林が絡んでいると朋と鳴海理沙（鈴木京香）は考えました。理沙は、意を決し、若林が構える法律事務所の相談役を務める警視庁の超大物OB・牧野孝蔵（竜雷太）に会いに行くんです。むかしの自分との対決するために。

牧野がヒイラギ製薬に粉飾決算をさせ、自分の株を売り抜け、入沢と西松を使って、経理部の野田を殺し、その罪を釘本にきせたと理沙は牧野に話す。牧野は「なら、なぜ逮捕状を持ってこないのか」と言う。理沙は「あなたは一瞬ひるみましたね」と言う。
朋は、富野と二人で昔行っていた池袋の居酒屋で落ち合うことに成功し、無事に証拠を手に入れることに成功します。そして、若林は警察に呼ばれるが、「殺人などしていない」と言いいます。
やがて朋らは、富野の恋人・杉山貴子（北乃きい）と10年前の冤罪事件に“思わぬ接点”があったとの情報を入手するんです。それは、貴子の親が釘本だったんです。そして調べ始めると若林の秘書が家に証拠を奪いにやってきたんですね。
貴子の行方がわからなくなりました。そして、貴子の家に捜索にゆくと、梵字の写真が出て来ました。しかし、それは入沢のものではないんです。釘本は殺人現場で見た梵字のことを忘れないために、自分に梵字を入れ墨したものなんです。そして自殺して遺体が家に帰されれば梵字をみてなにかを感じてくれるのではと願っていたんです。

そして、小野塚の行方もわからなくなった。貴子は実行犯の二人、入沢と西松を殺したんです。それだけでは足りず、父親を罪に陥れた小野塚を拉致したんです。拉致現場に朋と岡部（工藤阿須加）が到着すると、貴子は小野塚の首にナイフを突き立てていた。朋は、自分たちに謝らせてほしいという。そして、小野塚も謝罪し、貴子は逮捕された。

事件は終わったかと思われていたんですが、実はそうではありませんでした。池内参事官（西村和彦）に報告しようとする国木田哲夫(谷原章介)だったんですが、その文章を理沙が読んでいると「危険ドラッグ」という文字が飛び込んできたんです。
証言記録は池内が、小野塚を陥れるために捏造したものだったんです。実は、池内は釘本が逮捕された後、冤罪ということを知っていたんですが、小野塚を陥れる効果的な時を待っていたんです。
富野は警察を辞め、貴子を支えるという。そして、朋に「いい刑事になったな」と言って去って行きました・・・
